Rabada, who came into the Test on 299 wickets, finished with figures of 3-26 in 11 overs as the tourists skittled the home team's batting line-up for 106 after Bangladesh had won the toss and opted to bat first.
The Proteas went to stumps on 140-6, a lead of 34 runs, with Kyle Verreynne (18) and Wiaan Mulder (17) still at the crease.
It was Mulder, playing as the second seamer, that made the initial breakthrough, taking the first three wickets in an impressive opening burst to leave the Tigers on 21-3.
Rabada then produced a beautiful delivery to reach his landmark, nipping a ball back into Mushfiqur Rahim that beat the batter's defence and shattered the stumps.
The Proteas paceman became the quickest bowler to reach the 300-wicket milestone in the history of the Test cricket, doing it in 11 817 deliveries in his career, beating the mark set by Pakistan legend Waqar Younis.
The 29-year-old joins Dale Steyn, Shaun Pollock, Makhaya Ntini, Allan Donald and Morne Morkel as Proteas bowlers to have taken 300 Test wickets.
Rabada also removed Litton Das before spinner Keshav Maharaj dismissed Mehidy Hasan Miraz to leave Bangladesh reeling at 60-6 at the lunch interval.
The Proteas then wrapped up the innings after the break before the batters tried to settle in and occupy the crease on what is turning pitch.
Opener, and stand-in captain, Aiden Markram was castled by seamer Hasan Mahmud in the first over before Tony Zorzi and Tristan Stubbs (23) added 41 before the latter fell just prior to the tea interval.
Bangladesh's left-arm spinner Taijul Islam then wreaked havoc, completing his five-wicket haul in the final session including the scalp of De Zorzi for 30.
Verreynne and Mulder then made sure there was no other wickets lost as the pair took their partnership to an unbeaten 32 at the close of an eventful day.
