Verreynne scored 114, his second Test hundred, while Wiaan Mulder contributed 54 as the tourists were 308 all out in the second session, an overall lead 202 after the Tigers were skittled for 106 on day one.
Kagiso Rabada then produced a double strike in the home team's second innings as Bangladesh slipped to 4-2 but they recovered to be 101-3 at the close of play, still trailing by a further 101 runs.
The honours of the day though belonged to Verreynne, who put the Proteas in a position of strength after the visitors had resumed on 140-6 on the morning of the second day.
The wicketkeeper-batter and Mulder extended their stand of 32 overnight to 119 with Mulder notching up his maiden Test half-century in the process.
Mulder eventually fell to seamer Hasan Mahmud with the Bangladesh paceman struck a double blow, removing Keshav Maharaj for a first-ball duck to leave the Proteas on 227-8.
Verreynne then combined with number 10 Dane Piedt for a vital stand of 66 with the latter content to play the supporting role with his senior partner.
Piedt fell to spin when Mehidy Hasan Miraz trapped the right-hander lbw for 32 with last man Rabada joining his gloveman at the crease as he edged closer to three figures.
Verreynne showed his composure and brought up his hundred off 134 balls that included eight fours, before then cutting loose and hitting two massive sixes before being stumped to end the innings.
The Tigers then had awkward session to bat before the tea interval and Rabada made it fruitful, having opener Shadman Islam (1) caught at short-leg and Monimul Haque caught at third slip for a duck.
Mahmudul Hasan Joy (38 not out) and Najmul Hossain Shanto added 54 for the third wicket but left-arm spinner Maharaj broke the stand in the final session, trapping Shanto plumb in front for 23 to leave the hosts on 59-3.
Mushfiqur Rahim came in a showed positive intent, especially against the spinners, and went past 6000 Test career runs and remains unbeaten on 31.
The Proteas know they would need to break the stand quickly on day three as the pitch continues to crumble at an enormous rate and any sort of run-chase over 150 in the fourth innings could be tricky.
