The teenager smashed 83 from 52 balls as the Royals chased down a target of 159 with six deliveries remaining to get aveneg their defeat to the same opponents at Newlands on Monday.
The left-handed Pretorius, who announced himself in the SA20 with a blistering 97 in his opening game, once again demonstrated his power as he struck eight fours and three sixes.
MI Cape Town will count the cost of a dropped catch when Pretorius was yet to get off the mark but fast bowler Kagiso Rabada put down a difficult catch off his own bowling.
There were further contributions down the down order that took the Royals over the line with Mitchell Van Buuren (22) adding 51 for the second wicket with Pretorius after the loss of Joe Root (15).
Captain David Miller (24 not out off 20 balls) made sure the victory was sealed, striking a boundary off the final ball of the penultimate over to make it two wins from three matches for the Royals this season.
Earlier, Rassie van der Dussen batted throughout the innings for an unbeaten 91 from 64 balls as the visitors posted a total of 158-4 in their 20 overs.
The Proteas batter reached his fifty off 44 balls but accelerated in the second half of the innings to finish with five fours and the same number of sixes.
The home side's spinners did most of the damage with Afghanistan tweaker Mujeeb Ur Rahman finishing with figures of 2-27 in his four overs while Sri Lanka debutant Dunith Wellalage was economical only going for 17 runs in his spell.
The Royals will look to keep their momentum when they take on the Pretoria Capitals on Saturday while MI Cape Town will want to bounce back when they take on Joburg Super Kings at Newlands.
