The Cape side thought they had snatched a late win when Manie Libbok went over for a try but the TMO ruled out the five-pointer due to an earlier knock-on.
The home side raced into a 14-0 lead in the first-half after tries from Springbok captain Siya Kolisi and Ethan Hooker.
Sacha Feinberg-Mngomezulu, who was returning from injury, got the Stormers' first points with a 49-metre drop goal.
The visitors missed a few opportunities from the kicking tee with Feinberg-Mngomezulu and Libbok spurning penalty chances to reduce the deficit.
The Stormers finally got their first try of the contest when wing Leolin Zas outpaced full-back Aphelele Fassi down the left wing to touch down Warrick Gelant's grubber kick.
However, the Sharks capitalised on two poor errors from Libbok and Herschel Jantjies to set up Andre Esterhuizen's decisive try.
The visitors retained late hope of victory when Fassi conceded a penalty try in the final minute of play, earning the Springbok back a yellow card but the hosts saw out to the final whistle.
Both South African teams will be in Champions Cup action next week with the Sharks facing Exeter Chiefs at Kings Park while the Stormers take on Toulon at the Nelson Mandela Bay Stadium.
