Ramadan Sobhi's penalty in the stoppage time prevented the Egyptian side from losing at home and set up an exciting second leg in South Africa.
Pyramids FC, who had 61% possession and significantly more shot count, with 22 attempts compared to Gallants' 16, dominated the game.
However, it was the visitors who took the lead in the 55th minute when Ranga Chivaviro found the net, giving Marumo Gallants a valuable away goal.
Despite their control, Pyramids struggled to break through the Gallants' defense.
Only in the second minute of added time, Ramadan Sobhi scored a penalty, giving the home team a chance in the tie.
The late goal keeps Pyramids in the competition for the second leg.
Marumo Gallants will take confidence from their impressive defensive performance and have a good opportunity to reach the semifinals with an away goal in hand.
