The spot-kick was awarded in the 35th minute after Kane's header hit the arm of Freiburg's Max Rosenfelder.
Initially, referee Christian Dingert signalled for a corner, but he reversed his decision after reviewing the incident with the video assistant referee (VAR).
Freiburg captain Christian Gunter was scathing about the penalty decision in his post-match remarks. "It was an absolutely outrageous penalty," Gunter said.
"The distance was barely 50 centimetres, and when you jump, your arms naturally move. Rosenfelder had his arm close to his body, so if that's a handball, then football itself is nonsense. It's bewildering."
Gunter also suggested a tongue-in-cheek solution, stating, "Maybe the DFB should teach a course on how to jump without moving your arms."
Freiburg had a chance to reduce the deficit late on when Joao Palhinha committed a handball in stoppage time.
However, Lucas Holer missed the ensuing penalty, allowing Bayern Munich to maintain their clean sheet in front of a full house at the Allianz Arena.
