The 22-year-old German international, fresh off scoring a brace and a hat-trick for his country during the international break, added another brace for his club in the Bundesliga round three opener.
Dortmund manager Nuri Sahin made significant changes to his line-up following a 0-0 draw against Werder Bremen. Summer signing Serhou Guirassy was finally fit to make his debut, starting in place of Maximilian Beier.
Adeyemi, Felix Nmecha, Donyell Malen, and Ramy Bensebaini also returned to the starting XI, replacing Emre Can, Jamie Gittens, Marcel Sabitzer, and the suspended Nico Schlotterbeck.
Sahin shifted from a 3-4-3 to a 4-2-3-1 formation, with Bensebaini and Julian Ryerson anchoring the defence, while Julian Brandt played as an attacking midfielder behind Adeyemi, Malen, and Guirassy.
Dortmund started strongly, with Adeyemi setting up Malen for an early goal in the 12th minute before doubling the lead with his weaker right foot five minutes later.
Heidenheim managed to reduce the deficit to 2-1 before Adeyemi restored Dortmund's two-goal lead just before half-time.
Heidenheim made a push for an equaliser after the break, but Dortmund's relentless pressure saw them create several more chances.
A controversial penalty awarded to Heidenheim in the 72nd minute allowed Matthias Breunig to make it 3-2.
However, Dortmund's resilience paid off as a late penalty from BVB captain Emre Can secured a 4-2 win in injury time.
Sahin's tactical adjustments and Adeyemi's exceptional performance were key in securing Dortmund's victory and ending Heidenheim's unbeaten run.
