Adama Traore opened the scoring for the visitors, with Raul Jimenez on target twice and Harry Wilson getting in on the act after the break with a superb finish into the top left-hand corner.
Carlton Morris had equalised from the spot to make it 1-1 and Alfie Doughty pulled one back at 3-2 but ultimately the Hatters fell short on their final Premier League outing.
"We finished on a high and a good performance," Silva said.
"We got the three points which we deserved, it is clear. It is nice to see us finish the season how we started, with an away win.
"Some individual performances were at a very good level. Our front line I have to mention Wilson and Jimenez. It was a great performance by Raul because he linked our game.
"There were some very good moments from Adama as well so it was good to see our front line play so well.
"He (Wilson) has to show every day that he is better than the others and that he should start games, it is always like that. It was a very good performance from him."
Silva's Fulham, who were promoted from Sky Bet Championship in 2022, have confirmed their place in the Premier League for a third successive season.
However the Portuguese manager believes his side should have challenged for more during the back end of the campaign.
"It was another successful year for us. We have had three seasons in a row in the Premier League which has not happened in last 10-15 years," Silva added.
"This season, when we played at our best we have been enjoyable to watch.
"I can't hide to you that before the last international break I had a feeling that we should fight for something more.
"I'm an ambitious person because of what I see every day in the training sessions so it is up to me to decide why we had a lack of consistency after international break. The margins are small in Premier League and all small details play their part on it."
Luton manager Rob Edwards believes he and his side have gained the necessary experience from their time in the Premier League to attack next year's promotion campaign in the right way.
He said: "I like how we've gone about things. On the first day of pre-season the lads will know exactly how we're going to be and how we're going to attack the league. We are better equipped for the season ahead."
