The Gunners now sit six points behind Liverpool, who hold a game in hand following the postponement of the Merseyside derby.
Fulham, despite registering only two shots throughout the game, capitalised on a counter-attack with Raul Jimenez scoring their sole goal.
Arsenal, on the other hand, were left ruing several missed opportunities to secure a much-needed win.
The game took a controversial turn late on when Bukayo Saka's header, set up by Gabriel Martinelli, was ruled out by VAR for offside.
Manager Mikel Arteta expressed his disappointment, saying he was "gutted" by the result and stressed the need for the team to improve their attacking efficiency.
"Gutted that we didn't win it because I think we deserved to win from the beginning to the end," said Arteta.
"We did almost everything that we had to do to win it. This is the quality of the opposition and the league. For millimetres we could have been here with a really dominant win."
Fans, too, voiced their concerns, worried about losing further ground on Liverpool and seeing their title hopes slip away.
Arsenal face a packed schedule with matches against Monaco in the Champions League on Wednesday and Everton in the Premier League on Saturday.
