The 31-year-old midfielder joined the London giants in January 2016 from FC Basel for a fee of ¬12.50 million, during Arsene Wenger's tenure as manager.
Elneny is currently Arsenal's longest-serving player, having made 161 appearances for the Gunners, scoring six goals and providing ten assists.
With his contract set to expire at the end of the current season, Elneny confirmed his departure in a heartfelt video posted on social media.
"Gooners, I'm here today to send you a message, to say goodbye and thank you for everything you've done for me," Elneny said in the video addressed to Arsenal fans.
"The love, the support, and the kindness. I'm really going to miss you so much, and you'll be in my heart forever. I wanted to say how much I love you and how much you mean to me. I will never forget the way you supported me."
Although Elneny has rarely featured under Mikel Arteta, he has been an influential squad member and has been involved in coaching the club's youth teams as he works towards gaining UEFA coaching licenses.
This season, Elneny made just six appearances for Arsenal, including two in the Champions League. He hopes to conclude his journey with the Gunners by securing a Premier League title on Sunday.
