The South African side dominated much of the first half but struggled to convert early chances.
Key player Monnapule Saleng played a crucial role in orchestrating several opportunities, including a pinpoint pass to Patrick Maswanganyi in the 14th minute, though it was not capitalised on.
The breakthrough came in injury time of the first half when Tshegofatso Mabasa curled a superb volley from outside the box, giving the Buccaneers a deserved lead.
Pirates continued their attacking pressure in the second half, winning numerous set-pieces, but they couldn't find the back of the net until the 78th minute.
Deon Hotto doubled Pirates' lead with a well-placed strike, assisted by a fine pass from Maswanganyi.
Jwaneng Galaxy's Gilbert Baruti, who had been substituted for Mxolisi Mkhonto, nearly clawed his side back into the match with a shot in the 54th minute, but Pirates' goalkeeper Sipho Chaine made a vital save.
Despite applying pressure, Galaxy couldn't break down a resolute Pirates defence, with Olisa Ndah and Thabiso Sesane making critical interventions.
The second leg will take place next Saturday at Orlando Stadium, where Pirates will aim to cement their place in the next round.
