Sanele Barns scored the decisive goal in the first half, marking the Natal Rich Boyz's fourth win in six league matches.
While remaining in the relegation playoff spot, Richards Bay closed the gap to two points behind Royal AM, who have a game in hand.
They also established an eight-point lead over Spurs, ensuring Spurs' bottom-place finish and relegation to the Motsepe Foundation Championship next season.
The defeat ended Orlando Pirates' seven-game winning streak and dashed their hopes of claiming second place.
Even a draw would have been enough to secure second spot on goal difference, but they remain in third place, trailing Stellenbosch FC by one point.
The match saw both teams exchange half-chances early on, with neither side looking particularly threatening.
However, Richards Bay took the lead in the 36th minute through Sanele Barns after Pirates failed to clear a long throw-in.
Pirates had opportunities to level the score, notably when Tshegofatso Mabasa missed a header and when Relebohile Mofokeng hit the crossbar in the second half.
Despite their efforts, Richards Bay's defence held firm, and goalkeeper Salim Magoola made key saves.
The win gives Richards Bay a significant boost in their bid to stay in the top flight next season.
Both teams will return to action on May 18, with Richards Bay facing Cape Town City away and Pirates visiting TS Galaxy.
