Amakhosi have been inconsistent under Nasreddine Nabi this season and came into this game off the back of a 1-0 reverse to Cape Town City.
Stellies had opened the scoring at the FNB Stadium after 20 minutes through Khomotjo Lekholoane but Duba restored parity with his first goal on 28 minutes.
Duba then sealed the three points when he added a second goal with 57 minutes on the clock.
The result lifted Nabi's side into fifth place on the Betway Premiership standings with 18 points, while Steve Barker's team dropped to seventh with 18 points.
Chiefs started well with Bradley Cross wasting a good chance to give the home side an early lead with a shot he fired over the target after picking up a good pass from Mduduzi Shabalala.
Devin Titus then broke forward at the other end but could only find the side-netting.
Stellies had been playing some crisp attacking football and were full value for their lead as Lekholoane made the most of some ineffective Chiefs defending to fire the ball home.
Chiefs were level though as Duba glanced home a superb Thatayaone Ditlhokwe ball following a 28th minute Shabalala corner.
It had been a mixed first half for Chiefs, who came out stronger in the second half, and scored one of a very few number of chances created by either side.
Mfundo Vilakazi, on for Ashley du Preez, played Duba though on goal and he beat City stopper Sage Stephens at his near post.
Stellies came agonisingly close to an immediate equaliser but Chiefs keeper Bruce Bvuma tipped an Ibrahim Jabaar screamer over the crossbar.
