The Bavarian giants took the lead through Joshua Kimmich, but two second-half penalties from Exequiel Palacios secured a memorable win for the home side.
Bayern manager Julian Nagelsmann did not mince his words in his post-match interview, accusing his players of having "zero per cent" work rate. "Except for the last ten minutes, we were the worse team," he said. "There was little power on the field, we didn't play well. So we deserved to lose."
Bayern sporting director Hasan Salihamidzic was also disappointed with the team's performance, and said, "That wasn't what Bayern Munich means. We missed everything. We let ourselves be overrun by a team that was still playing on Thursday. Bayer was better in every respect."
Bayern's next game after the international break is a crucial one as they host title rivals Borussia Dortmund on April 1. However, many players will be away on international duty, giving the team little time to prepare for the game.
Bayern's focus will now shift to their upcoming Champions League quarter-final against Manchester City, and the DFB-Pokal quarter-final against Freiburg.
The Bavarian giants will be hoping to bounce back quickly from their recent setback and end the season on a high note.
