The Bafana Bafana striker hit the back of the net with 20 minutes remaining to help Buccaneers move up to fourth place in the league standings.
It was the home team that started the encounter on the front foot and they could have gone ahead in the opening 15 minutes but Oswin Appollis saw his effort go narrowly wide.
Pirates then had an opportunity just before the halftime break to take the lead but Karim Kimvuidi saw his shot come back off the woodwork.
The Soweto giants finally made the breakthrough after the interval when Makgopa's header found the bottom corner from a Deon Hotto set-piece into the box.
The Buccaneers should have sealed the contest when substitute Kabelo Dlamini was clean through on goal but saw his shot hit the post.
In the end though that miss did not matter as Pirates walked away from Polokwane with maximum points.
