Chasing a DLS-adjusted target of 65, Nigeria struggled to find their footing against a disciplined South African bowling attack.
The junior Proteas restricted Nigeria to 24/8, with spinner Seshnie Naidu receiving the player of the match award for taking two wickets in her single over.
The win means South Africa have won all three games in the group with Nigeria joining them in the next stage of the tournament after finishing second.
Naidu after the victory: "I've been enjoying every minute of this tournament, and this experience has been so amazing. I know exactly what my goals are for this World Cup, and my eyes are set on winning the trophy with my team and management."
South Africa now move on to the Super Six stage of the T20 World Cup where they will face Ireland on Saturday and then USA next Tuesday.
