Parnell replaces Wiaan Mulder after scans revealed the 25-year-old suffered a grade one side strain after experiencing discomfort during the second Test at the Wanderers.
Shamsi comes in for Keshav Maharaj who ruptured his Achilles also during the second Test while celebrating the wicket of Kyle Mayers.
The three-match 50-over series against the Caribbean side will be the first in charge for new Proteas white-ball coach Rob Walter.
The first two games will be played in East London on Thursday and Saturday while the final match is scheduled for Potchefstroom on 21 March.
The home team will be looking to take momentum from the Test series clean sweep into the limited-overs formats with sides also set to contest three T20Is.
