The jury, which consistent of seven women and five men, also cleared the 35-year-old on two counts of sexual touching without consent at the New South Wales District Court in Sydney on Friday.
A relieved Beale hung his head while his wife, Maddi, was in tears when the verdicts were handed down.
Police alleged that Beale, who has made 95 Test appearances for Australia, forced a 28-year-old woman to have oral sex with him in a toilet cubicle at Bondi's Beach Bar Road Hotel on December 18, 2022.
After being acquitted, Beale addressed the media outside the court and said the allegations had taken a huge toll on him and his family.
"I've always maintained my innocence," he told reporters. "My family and I have suffered a terrible year and I'm so glad that the truth has come out."
His defence lawyer Margaret Cunneen said justice was done with the decision.
Beale was charged in January 2023 on the three sexual assault offences which allegedly took place the previous month.
However, the jury rejected the woman's version of events in which Beale allegedly followed her into the cubicle, removed his penis from his pants and forced it into her mouth.
The woman, who will remain anonymous for legal reasons, said during the trial she was using the men's toilets to avoid queues at the women's when Beale came in and locked the cubicle.
She said she looked up to see Beale holding his flaccid penis and shaking it up and down while saying "suck my dick", to which she replied "no" repeatedly.
The woman alleged that Beale then grabbed her head before forcing his penis into her mouth.
In one of the sexual touching charges - which the jury rejected - she claimed that Beale placed his hands on her hips while they were still in the cubicle and turned her around while saying: "Come on, let's f**k".
The other sexual touching charge, on which Beale was also found not guilty, was an allegation that he touched her on her buttocks before they were in the cubicle together.
The woman said she was at the bar with friends and her fiance when she felt a hand move down her backside onto "bare skin".
"I turn around and realise it's Mr Beale," she told the jury.
During the trial, Cunneen referred to the alleged victim as being "manipulative" and said the alleged rape was fabricated in a bid to gain sympathy from her fiancé.
Crown prosecutor Jeff Tunks urged the jury to accept the woman's version of events that Beale engaged sexually with her despite her saying "no" repeatedly.
After the verdicts were handed down, Cunneen told the court that Beale would be making an application for costs.
