Stellenbosch, who remain in third place despite their fifth league defeat of the season, had several opportunities to find the net but failed to capitalise.
Andre De Jong was particularly influential, forcing a crucial save from Magesi goalkeeper Elvis Chipezeze around the hour mark before setting up Devon Titus, who fired over the bar. Titus had another chance in the 82nd minute, but his curling effort was well saved.
Magesi, now 11th in the standings, have moved within three points of the top eight, adding further momentum to their impressive run.
