The 31-year-old striker, who has been in exceptional form this season, was forced off in the first half following a small muscle fibre tear.
Bayern confirmed that Kane's injury would sideline him temporarily, leaving his teammates to carry the burden in his absence.
Despite the setback, Kane remains the Bundesliga's top scorer with 14 goals in 12 appearances, still on track to win a second consecutive Golden Boot.
Following the Saturday's match, Bayern coach Vincent Kompany stated that Kane did not believe the injury was severe but emphasised the need for further scans. "Harry says it's not that bad. He now needs to have a scan, and then we'll know more," Kompany explained.
"It'll be tight for Tuesday. I don't know many players who recover that quickly."
Sporting director Christoph Freund echoed Kompany's sentiments, adding, "Harry felt something in the back of his thigh. We'll have a look back home and hope it's not that bad."
While Kane faces time on the sidelines, Bayern received some positive news about defender Kim Minjae, who was substituted in the 80th minute.
Freund confirmed that Minjae, who required stitches, would be fit for the next match, saying, "He's a machine. It won't affect him. He'll be available again immediately."
