After a goalless first 45 minutes, it took a 53rd minute penalty from Lucas Ribeiro to break the deadlock at the Dr Molemela Stadium.
And Neo Maema only secured the result with his goal in the fourth minute of injury time at the end of the game.
Sundowns will now face Magesi in the final on Saturday 23 November at the Free State Stadium after the newly-promoted Betway Premiership side stunned Richards Bay 1-0 in their semi-final tie.
Gallants started well with Daniel Msendami forcing Ronwen Williams into a good early save.
Siyabulela Shai was then expertly denied by Williams as the Gallants player's glanced header nearly snuck in at the near post.
Ribeiro tried to influence proceedings, but Gallants would have been the happier of the two teams heading down the tunnel for the half-time break.
But Downs were soon on top, from the penalty spot not long after the interval as Peter Shalulile's chip across the face of goal hit the hand of Sibusiso Sikhosana.
Ribeiro made no mistake as he chipped a shot down the middle of Washington Arubi's goal.
Thapelo Dhludhlu may well have a found a leveller soon after but coulnd't beat an onrushing Williams.
Kutlwano Letlhaku and Neo Maema had come off the bench to freshen up the Downs team, and combined to see Maema slot home for a second goal and secure Sundowns a spot in the Carling Knockout Cup final.
