The Carling Knockout champions had struggled in continental competition going into the clash, having been beaten in both of their opening two group games.
Head coach Steve Barker made only one change to the team that was beaten by RS Berkane, with Genino Palace replacing Sanele Barns in the starting lineup.
Despite the relatively similar lineup it was a vastly different team, though, and Stellies held their own throughout a dire first half that was dominated by solid defending and very few chances.
The first major opportunity fell to Barns around the hour mark, when the midfielder was played through by a lovely ball from Andre de Jong but he was unable to get the better of the goalkeeper.
De Jong had another glaring opportunity 10 minutes later when he was played through one-on-one against the goalkeeper but was denied by another fine save from Nayan.
Jayden Adams then burst through with around 70 minutes on the clock but also failed to get the better of the keeper in another one-on-one situation.
It seemed like it was going to be one of those days for Stellenbosch when Devin Titus saw his thunderous long-range effort beat the keeper but thunder into the crossbar.
However, they got their just reward a few minutes from the final whistle when Titus got above the CD Lunda Sul defenders to head home a historic goal for Stellenbosch FC and secure a 1-0 win.
