In his 100th appearance, vice-captain Sage Stephens made a crucial save from a deflected free-kick, ensuring Stellies maintained their grip on the game.
The second half saw Stellenbosch maintain their dominance, and in the 71st minute, Fawaaz Basadien sealed the victory from the penalty spot after Bradley Mojela was fouled in the box.
The 3-0 win puts Stellenbosch in a strong position ahead of the return leg, which will also take place in Durban due to weather-related damage at Danie Craven Stadium.
