The Super Eagles coach tested out a new system in the clash, with his players lining up in an unfamiliar 3-4-3 formation.
Prior to that match, Peseiro's side emphatically thumped a local United Arab Emirates side 12-0 but they stepped up preparations on Monday against their fellow AFCON hopefuls.
While Nigeria had plenty of chances to score, it was Guinea who came out on top with a goal in each half.
Aguibou Camara opened the scoring in the 15th minute and Facinet Conte added a second in the 65th minute
Peseiro said on Nigeriasoccernet: "We tested our new system today, 3-4-3. The first half ended 1-0 against Super Eagles but we deserved more because we got a clear chance, we had penalties on two or three occasions and the one we got we lost. We have a great first half.
"It's not easy playing with a fast team with good counter attack system, we lost the balance in the midfield and then changed to 4-3-3 after which they got three or four goal scoring chances from which they scored second goal.
"We didn't play with first eleven and that made the second half worse. I love to win than lose a match but it's better to make mistakes here than at the AFCON finals."
